When the view does the work
The Marine Room in La Jolla is the one San Diegans send out-of-towners to, and it earns it — high tide comes up against the glass. Book it for an occasion. Not a Tuesday.
George's at the Cove has the terrace, which is the best sunset seat in the city that doesn't require a reservation months out. The catch is that La Jolla is usually full at 7pm and full at 8pm, so the terrace turns over fast around golden hour. Arrive before the sun does.
Across the bay, 1500 Ocean (Hotel Del) and Sun Deck Bar (Hotel Del) are the Coronado versions. Coronado peaks full at 8pm and is back down to busy by 10pm. A late drink over there is genuinely quiet in a way the same hour downtown never is.
For the hidden-room thing
False Idol in Little Italy sits behind Craft & Commerce, through a door that doesn't look like a door, and it's the most theatrical room in the city. It's also small, so it fills — and Little Italy is packed at 8pm. Go at six, or go on a weeknight.

Noble Experiment in the Gaslamp is the original San Diego speakeasy and still the best-executed one. Reservations only, which is exactly what you want on a date. No standing. No negotiating for a seat.

The Rose Wine Bar in South Park is small, unfussy, and parked in a neighborhood that empties out late — South Park drops from full at eight to filling up at 10pm. If you want the back half of a date calmer than the front, that's the move.
ENO Wine Bar (Hotel Del) is the indoor Coronado option, and Seven Grand in North Park is the pick if you both like whiskey and neither of you wants a scene.
